Part I has the following major story arcs:
BATTLE ARENA:
The player meets Katami and (more importantly) Kate Morgental. There isn't much lore in this arc currently, but future versions should include more side-stories. For example, I was originally going to include more about the Corporate Hierachy and their reaction to the Iocrym and QZ, but I ran out of time. [Their interest explains why Kate shows up in Heretic later.]
In the future (after Part II) I want to add some side-quests that add more of this.
HUARI:
This story arc, though it has a big revelation at the end, is still optional. The Huari are no closer to Domina than the Sisters are and their "truth" has a different set of distortions.
ORDER OF ST JOSEPHINE
This is a missing story arc that should take place in the Sanctum star system. There is a schism in the Sisters between those who believe that Domina is trying to save humanity from a "flame deluge" and those who believe she is trying to cause it. The Order of St. Josephine is in the middle of that conflict, which is why they are out in Heretic trying to get more data.
COMMONWEALTH FLEET:
This story arc is mostly about the battle against the Ares and the development of the Lamplighter. It starts with the mission to retrieve the scientists, continues with Point Juno (and the wreck of the CSC Europa) and ends with the CSC Antarctica mission.
There are some subtle story points that are missing, however. For instance, it is never explained how Captain Helios got the Gem of Sacrifice, nor what message she is taking back to St. Kats.
Finally, a future version should also have more missions in Ares space, so that the player can get a hint about what the Ares think about the Iocrym and other matters.
HERETIC:
The Heretic story arc reveals much more about the Iocrym and Domina.

Lets see, Ranx, Ringers & Ferians lore will all be in an official extension, so I'd say they are good
Ummm, on the lamplighter development, I think that as opposed to simply quick, fast-paced missions as they are now, that as the player progresses they can see more & more into the development (ie, early on the missions are what they are now, while later on more plot gets dropped for the player starting around the rescue scientists) and depending on various choices the player makes, they can effect the eventual stats of the final weapon. Of course this would require the ability to change stats via script or have a whole bunch of different versions of the lamplighter. Just some brainstorms
Then those post-Antarctica missions would reflect what choice you made then.
By "after part II", do you mean after the first part II content (which I think is what you are working on right now?) begins coming out, or after part II is all finished? I'm assuming the former >.>

I think the relationship of the dwarg & the sung and zoanthropes (and the commonwealth indirectly via their attitude towards the zoanthropes) can really be expanded on; there seems to be so much potential stuff to write about! The little plot crumbs would seem to point to you being able to somehow interact in those interfactional relationships.

Kobol & ventari can also use some background

Seriously, what is with the Huari? I have never got anything from them - because any time I get near their ships, I get a whole blasted into my hull the size of a small dwarf star. What do I have to do to make them happy and get all these call missions and lore stuff???

And to the Transcendence Lore, we'll need some more info about the ferians except for the fact that they're meant to be farmed. Like me, I'd consider them allies in a way that through the ringers, I can use(which means get for free or buy) ferian equipment without having to kill them. I suggest a Ferian Cargo Hold(raises cargo hold by 150 and consider's ore's weight to only become 0.1, not lootable), Ferian Plasma Torch(still lootable) and a Ferian Parasite(feeds on an asteriod forever which generates random ores with random values every X seconds while latched on into an asteroid). Also, later on there should be a ringer mission where I'll help the ferians create a massive ore farmer(ships in more sinister shapes) so that their trade relations would increase.
Dwarg should have more story in them, like why they're afraid of the light/attracted to it(so they placed alot of ion reflecting armor around their ships and structure).
