FYI: I believe this bug is fixed in the latest release.
The problem seemed to be a bug in sieges--if an empire was destroyed, we didn't abandon all sieges.
The two worlds with the problem have been fixed.

Era 4 Alpha is full right now (all capital worlds are taken).
But,
a) I'm starting a new Era 4 game soon (probably this week)
b) The current Era 4 Alpha will soon open up as various empires decay.
